i am making Minecraft mods, and i know java programming but i don't want to use MCP because from what i've seen MCP only uses the testing file instead of the real Minecraft client.
.java files contain the code you write. After COMPILING (what you have to do) they become .class files.
I suggest you download the java SDK (Software Development Pack) pack with netbeans (IDE(Integrated Development Environment)) in order to be able to compile without wasting hours on getting a compiler to work (as I did when I started programming)
