My favorites are probably Emerald and Crystal. I think R/S/E had some of the most memorable music/locations/characters for me, and with Emerald in particular you also had the cool storyline featuring the Weather Trio and the superior Battle Frontier. I also loved Gen II. One of the biggest reasons is, like you said, the ability to visit both Johto AND Kanto. It also established many elements that are standard in the series today, most notably egg breeding and time-based events. Of the 3, I personally liked Crystal the best, simply because it took what made Gold and Silver great and added other cool elements (like the side story with Eusine and Suicune). Now, I know that HeartGold and SoulSilver are updated versions of these games, and in many ways they are superior from a technical standpoint, but the original G/S/C were amazing in their own right, and they have a nostalgia factor that for me puts them above their remakes. As for my favorite Pokemon, it is either Lugia or Rayquaza.
