More materialistically inclined atheists would simply describe soul or mind as matter redescribed in another way. Atheists and materialists can both use the word "soul" without contradiction as long as it is used in a very particular way.
Neither an atheist or a materialist would describe soul however as something that lives on separate from the body.
In reference to what ugh said, looking for it with a microscope wouldn't help as what people mean when they talk about soul is the totality of a human being. However, to talk about soul as separate from the body wouldn't make sense either. (The totality of human being that is separate from the human being?)
Or as Nietzsche said, "I consist of body and soul--in the words of a child. And why shouldn't we speak like children? But the enlightened, the knowledgeable would say: I am body through and through, nothing more; and the soul is just a word for something about the body."
Consciousness, maybe. Or do you mean something supernatural that survives physical death? As a rule, atheists don't believe that there is such a thing.

I don't think such a thing as a soul exists.
