I think b.c.e? ... Not 100% but I doubt if you're writing this for a paper that you'll get slaughtered for something as trivial as this.
I believe that in general, the form with a final period as well as question mark is correct. As for your question, I don't think that "b.c.e." is correct at all. You can use all capitals (BCE) or small capitals, but there aren't any periods.
